I would say Ultima weapon,it has pretty good space for materias and deals fair 9999 damage all the time (wink,the materia cover ups the weakness).
Dat probably the best weapon too,because regardless of wat weapon u used in the final dungeon,when the final battle between Cloud and Sephiroth,notice Cloud's weapon will change to Ultima weapon automatically. Probably means Cloud using his ultimate blade against Sephiroth with his limit auto charging.

Well, in terms of growth, Apocalypse is the better, but has only 3 slots.Ultima Weapon is for fights when you need lots of Materia and Strength.

I would definitely say Ultima Weapon for attack and mass pwnage against Emerald and Ruby Weapon when using Omnislash =), Apocalypse for mass leveling your materia in the Crater with pots and materia ball things, and Yoshiyuki because let's face it, it's the same as Masamune(Awesome) but it's just a little bit smaller
