In the ending
I just played the last boss fight and in the ending during the play, Zidane says:
"No Cloud, no Squall shall hinder us".
This is a reference to FF7 and 8 right? Otherwise it makes absolutely no sense

That is correct. FFIX is the last FF on PS1 so they decided to incorporate a lot of references to old FFs as well as other Square games. For the full list, see:
