I just completed the bit with Tifa in his mind and it turn out he is a clone. Anyone who thinks otherwise is not only wrong but a nub.

hojo told him he created him from sephiroth and all the little guys in black capse with th numbers on their hands, (cloud has a number too) and cloud was abandoned cause they thought he was a "failed experiment" but in the end he turned out to be the only "clone" that worked,
i may be wrong with the hojo telling him,
but hes certainly a clone
