Here's how Laguna met Ellone and Raine in da 1st place.

After being lost in a normal patrol nearby da border of Eshtar,Laguna,Ward and Kiros finds themselves lost at an old mine in Eshtar. Their intention was only to do their normal patrol near da border when Laguna had to lost da map and bring them all lost inside Eshtar. After fighting a number of battles wif Eshtar soldiers continuosly,they retreated by jumping off a high cliff into da sea. They were all separated in da sea and Laguna was washed to Windhill where Raine saved and treated him. There is where Laguna met Ellone when she is very young. Squall didn't born yet coz Laguna din uh,ya know,wif Raine yet. So basically after Laguna uh,ya know,wif Raine,he left Windhill to continue his dream of making some journal around da world wif Kiros and Ward. Dats when Raine found she's pregnant and soon she gav birth to Squall-san having Ellone as his step-sister. But unfortunately,Raine died after giving birth to Squall and Ellone was kidnapped by Doc Odin for his experimental needs. And dats explains all how Squall was born.
Yep,dat was after Laguna saved Ellone from Doc.Odin. He gave Ellone to Matron (Edea) for baby sitting for da meantime. Squall was sent to da orphanage too,since Raine past away. How Zell,Irvine,Quistis,Selphie and Seifer got there I hav no idea,they hav their own stories which I dun know.
Squallpane is mostly right with his telling the backstory of Laguna and Squall's birth... needs a couple of tweaks.
Laguna fell in love with Raine after she nursed him back to full health and proposed to her (as seen in the ending FMV) even though the other townspeople of Winhill weren't too keen on him. Then when Ellone was kidnapped by Adel and taken to Esthar, Laguna, Kiros and Ward went off to rescue her but Laguna didn't know Raine was pregnant with Squall. After rescuing Ellone he sent her back to Winhill to be with Raine since he was staying on to be the new figurehead of Esthar and felt she'd be safer back there but when Ellone got back Raine died giving birth and the two of them were sent Edea's orphanage rather than to be with Laguna by the townspeople since they hated Laguna for abandoning Raine in the first place.
There are two reasons why Laguna didn't take Squall too when he got Ellone from Edea; 1) he wasn't aware at that time that he even had a son since the people of winhill didn't tell him 2) Ultimecia and the future squall had already come back in time so Laguna had to leave Squall at the orphanage so Squall would become the person he does (thats why his personality is so different.. wouldn't you be introverted if you'd been abandoned all your life?)
Also besides the flashbacks and the scene aboard Ragnarok with Kiros if you look at the character drawings you can see Laguna and Squall look similar which gives you a clue.
Appearance genetic comparison works until a certain limit,some child do resemble their Grandparents/parents in some way not always though. Well,when I think of orphans like Squall and da gang,it makes me sad. Ya know,imagine not knowing who is ur dad/mom.
I'm only on Disc 3 on my first time and I get it. It even says that Raine died 17 years ago (supposedly after Squall's birth) and Squall is 17. He always called Ellone "Sis", I have no clue why or how, but that points to something. Also, where the heck does Squall become Leon?
